I am trying to process a SAM difference image between two AVIRIS products (same image)-one corrected with FLAASH, one with QUAC using the Image Change Workflow. However, there when the difference image is calculated, there is a misalignment between the images so only a portion of the top corner of the images is calculated. Both images are spectrally resampled to match bands, confirm BIL, and same projection. Can anyone help me trouble shoot?

If you display the original images and link them (Views->Link), do the pixels appear to align? The same projection does not necessarily mean that images are aligned with each other. Did you subset the images spatially? If so, if there an x/y offset in the header you might try setting it back to 1,1 to see if these offsets are causing misalignment.
