<p>You can use tools such as Feature Extraction to identify the cloud and shadow areas. Also, depending on what else is in the image, sometimes supervised classifications, like Spectral Angle Mapper or Support Vector Machine can be effective at identifying clouds and shadows in an image. Then perhaps you would like to create a mask image, showing which pixels are under clouds or in shadow, so you can leave those pixels out of your processing? If so, you can use ENVI's Build Mask tool to create a mask, based on the clouds and shadows you found using Feature Extraction or classification.</p>
