I used Spectral Angle Mapper to pull out pixels of interest to me, which creates a binary image, where those pixels with value 1 are pixels of interest. Specifically, I applied SAM to locate pixels which represent only sunlit vine leaves in a vineyard scene. How can I now use the SAM classified image to pull out only the vine pixels (with associated 272 bands) from the larger vineyard scene? I would like to only operate on those pixels which I pull out as vine pixels and not all pixels in the vineyard scene.

You can apply the mask you created (the image with 0's for 'off' and '1's for 'on') to the image by using File->Save As and select the data file and the mask for input. In the parameters for output, you can also set a 'Data value to ignore' to make the 0s transparent in the display. For many (but not all) processes, the data ignore value will be used to exclude those pixels in the process. However, some older tools do require you use the Mask band during the process.
